This implements the reference channel parameter. Before we depended on ldvw to put the reference channel first but Marissa noticed that wasn't working prperly sometimes. So instead of fixing ldvw first. I thought it best to implement it in the command line program since that is probably the way people will expect when using the command line programs outside of ldvw.
